Commando Bomb is Commando Man's signature weapon, originating from Mega Man 10. It is featured in Mega Man Maker as of version 1.6.0.
It allows the user to shoot a slow bomb that flies forward by default, but by pressing the directional keys, its path can be altered any number of times. Upon hitting solid terrain, the bomb explodes, leaving behind two shockwaves that split three tiles out from the point of impact. This shockwave is three tiles tall, can pierce through armored enemies, and can hit up to two times based on how close it is to the target. Only one Commando Bomb can be present at a time.

- The announcement for Commando Bomb features a recreated segment of Dark Necrobat's stage from Mega Man X5. In both the stage and the announcement, the player needed to manuver a remote-controlled weapon through a tight space to open a door from the other side (in the former case, F-Laser was to be used).
- Commando Bomb's explosion was capable of nullifying enemy projectiles in Mega Man 10, but this feature is absent in Mega Man Maker.
